I wonder how concerted the effort is though? Do the NYT journalists get called in to a room and told, "okay, so we'd like you guys to write pieces that seemingly support the idea of WikiLeaks while at the same time discrediting them".
Is it unspoken? How does something like that work? I think about this regarding organizations like FOX News. Do they sit in a room and say, "Okay, today we are going to subtly claim that Obama is a muslim that wasn't born in the US"? [actually they aren't that subtle, are they?] To be a fly on the wall of that room would likely be terrifying.

I doubt it's that direct at the NYT. It probably has more to do with filtering and editing of content rather than specific direction.
As far as FOX News, my guess is that everyone knows what kind of stories are appreciated and which ones aren't. I'm sure you could turn in a piece that talked about Obama's accomplishments, but it'd probably be sent back to be made more 'fair'. If you did it enough times, you'd probably just get canned.
